For Artemis:

-Please, download and install the latest version of Artemis (v 13.2.0)
http://www.sanger.ac.uk/resources/software/artemis/
-Open the reference file
-Load your entries (GFF files or EMBL files) with genomic features
-Load the corresponding BAM file (example Nifurtimox.bam)
-You can browse different chromosomes and BAM files thanks to the 
indexes that are in the same folder (ref.fa.fai and *.bam.bai)
